currently your default domain will be in the public_html folder (alias to www)

the problem is when you start adding new domains - in my case. I have 7 websites hosting here. They all have their own folder in the public_html folder. Apart from the default domain.

So is it possible to move the default into a sub folder?

like

public_html/default_domain.whatever/...
               /domain1.whatever/....
               /domain2.whatever/...

because I have done that - but it only gives me a 404. and I couldn't find anywhere in the control panel to perform a apache config update.

It's not possible because you don't have access to the config file for apache. All you can do is move the main site to a subfolder inside public_html and then create a redirect.
