I have signed up for the affiliate program, but as a website designer I realize that when I recommend clients to HostPapa, they would sign up not necessarily using the link on my site. I think this is perfectly understandable, but I was wondering if in this case, would you deal with referrals on a one-on-one basis, and how that would work?

I am the new affiliate manager,

Unfortunate we can not do one off referrals. I would recommend using an Email structure where your link is embedded in the Email so your clients will always use your link before making a purchase.
